First of all, I would suggest you not to use Wordpress SEO of Yoast with Thesis as I have faced earlier some compatibility issues with Thesis & Yoast SEO. For Thesis, it's own SEO option is fair enough. Here is my preferred SEO settings in Thesis: Check - noindex sub pages Uncheck- noindex category pages (I believe category pages are good for SEO so no way to noindex them) Check - noindex tag pages (You can uncheck it if you are using Tags effectively for example: if you have a car website, your category can be 'Hyundai' and tags can be 'Elantra', 'Santro' etc. If your per post tags are not more than 5 and if you use tags keeping a relation with categories, then you can index tags.
