First of all, I would suggest you not to use Wordpress SEO of Yoast with Thesis as I have faced earlier some compatibility issues with Thesis & Yoast SEO. For Thesis, it's own SEO option is fair enough. Here is my preferred SEO settings in Thesis:
Check - noindex sub pages
Uncheck- noindex category pages (I believe category pages are good for SEO so no way to noindex them)
Check - noindex tag pages (You can uncheck it if you are using Tags effectively for example: if you have a car website, your category can be 'Hyundai' and tags can be 'Elantra', 'Santro' etc. If your per post tags are not more than 5 and if you use tags keeping a relation with categories, then you can index tags. Also put excerpt for tag archives and if possible put tag descriptions)
Check- noindex author pages
Check- noindex day pages
Check- noindex month pages
Check- noindex year page
Now coming to nofollow: I would suggest you to keep everything follow so that Google crawls your 'pages and links' there frequently. Noindex, follow is the safest & best option without any confusion/hesitation and for free flow of page rank without much manipulation. Unless you have anything to hide really or unless your site has specific cases/pages that need to be manipulated, don't put noindex nofollow.
Uncheck-Add nofollow to sub pages
Uncheck-Add nofollow to category pages
Uncheck-Add nofollow to tag pages
Uncheck-Add nofollow to author pages
Uncheck-Add nofollow to day pages
Uncheck-Add nofollow to month pages
Uncheck-Add nofollow to year pages
I hope now it would be clear to you.

Hi Howard, thank you for your comment. First off thanks for offering this excellent advise! This noindex, nofollow thing has been a thorn in my side for the longest time and I just recently stated using GWC and I notice all sorts of crawl errors and pages not found and it looks like it is my tag pages.
I was always taught to use tagging as the main SEO structure but I am beginning to see that may be a huge mistake. I am now only using the Yoost WordPress SEO Plugin for my sites that I don't use the Thesis theme.
I am still confused as to the settings in the Yoost plugin and the default settings for Thesis do not match your recommendations so I don't know what to do. Below I will paste in the SEO options for Thesis and if you could tell me which ones I should check or not check it would be greatly appreciated.
noindex sub pages
noindex category pages
noindex tag pages
noindex author pages
noindex day pages
noindex month pages
noindex year page
The Thesis default settings have everything checked as noindex except for category pages. Should I stick with these settings and if so should I go and correct the settings on all my sites?
Now below are the nofollow options:
Add nofollow to sub pages
Add nofollow to category pages
Add nofollow to tag pages
Add nofollow to author pages
Add nofollow to day pages
Add nofollow to month pages
Add nofollow to year pages
Now in the nofollow section they have everything checked (set to nofollow) except for sub pages and category pages. I would love to get this straight once and for all.
I would absolutely appreciate any help you could offer!
Thank you!
Sincerely,
Howard

Hi,<br

Your robots.txt is code is fine (also this would work: Disallow: /comment-page-*) but I would suggest you to check first in your WP-Admin->Settings->Discussion to uncheck the line "Break comments into pages with 50 top level comments per page..." (Turn off paginated comments) I hope this would solve your problem without modifying the robots.txt. Also this code in your header.php would also work (Open your header.php file. Find the [/title] tag and paste the following just above) <?php if ( $cpage < 2 ) {}
else { echo (' - comment page '); echo ($cpage);}
